How can I prevent file deletion when I remove it from my project?

When I remove a file from a given version, wyUpdate will delete that file.

However, I have a situation where I don't want the file deleted....I simply want wyUpdate to discontinue updating the file but leave it alone.

Is there a way to accomplish this?

Yes, remove the file from all versions in wyBuild so wyUpdate will ignore the file when it installs updates.
