My question is this. If we do not specify an "application data" folder in wyBuild. Will the updater ignore this folder on the users computer? Keep in mind this folder may or may not be present on the users computer.
If the answer is that wyBuild ignores the folder (which is the preferred answer) how does wyBuild find files for deletion between updates. Am I correct that it simply compares the folder contents in between versions as defined in wyBuild? With any luck folder which are never identified in wyBuild but present on the users computer will be ignored.

Correct. When wyBuild builds your updates it compares every version find new files, files to patch, and files to delete.
