The reason this is happening is that you're using advertised shortcuts. In step 5b in the step-by-step walkthrough we talk about how to disable advertised shortcuts so you don't get this problem.

Our users initially installed our program using an MSI installer. They installed it from a USB key.We have distributed updates using wyUpdate for most using without a problem.
However, some users report that the MSI installer starts again when trying to start the (updated) program. The problem is that the MSI installer is sometime not available anymore and Windows simply asks for the MSI installer... but most users don't have that file anymore... so they are stuck.
Any idea why the MSI installer kicks in after the update? How can that be prevented?
I did see the MSI installer kick in myself during a remote screen session, however I was not yet able to replicate the problem on my system.

Is there a way to solve the problem after we have already distributed MSI installer that did not had disable advertised links or will we need to provide new installers to those users?
Yes, in wyBuild create shortcuts that will overwrite your existing shortcuts. This will remove the "advertised" junk that MSI puts in.

One more related question: my MSI installer created also a File Type link for a particular file extension... is that also an "advertised link"?And if so, how can I let wyBuild overwrite that to get rid of the advertised junk?

It probably is.

Disable the advertised shortcuts in your installer. Then, in wyBuild create a shortcut that overwrites the existing advertised shortcut.
