For starters, what version of wyBuild are you using? (Help -> About).
Hello there,
I'm still trying to figure out exactly what steps it is that results in this problem, since it doesn't seem to happen all the time, but when it does, wyBuild locks up and just doesn't respond at all. Has to be closed from the task manager to move on.
I have a project in which I have an executable and several DLLs that need updating. I always set the option for the executable to "Execute file after updating is complete." and to run with elevation. However, I uncheck the second option since it's just not feasible for my scenario. That grays out the third checkbox for rolling back the update on non-zero return codes.
At this point, I'll build wyUpdate and this is when it sometimes happens (not sure of the cause - writing this in hopes that the fine wyDay can find it) - I'll click on Build Updates and it'll show it's compressing the first DLL of the project, but it'll never move past that point. If I click on Files & Folders, the checks will show up differently - normal for all the DLLs but my executable will show a check for Execute, no check on Wait and a check for Rollback, but Rollback will no longer be grayed out. Maybe it's related? I don't know. But I just wanted to point this out. Have a good one!

Version 2.6.18.0
Sorry, meant to get back to you yesterday. We haven't been able to reproduce this. Have you figured out the steps to reproduce this?
No problem. I know the issue was a bit vague. I haven't actually seen it since I wrote that two days back but I did change what I do. Where I used to check the Execute file box and uncheck the one below it (graying out the third), I now check Execute and uncheck Rollback and uncheck Wait.
But I'll go back to what I was doing and see if I can find a more reliable series of reproduction steps for you.
