Disable patching

Hello, I'm using wyUpdate with arguments and installing my updates to a new folder each time (1.1->1.2->1.3->et?.). As I'm using new folder each time I have only patch files installed and the other that haven't been changed is missing. So basically I need to update from all.to.newversion each time. How can I accomplish this task? Thank you.
