Just purchased today, having question about security

Sorry I just purchased the wyupdate today,

I have a question.I uploaded my versions to my ftp with password protected,but now when i upload the patches to my server, it seems that it is dropping into a public html folder.

which when i manually typed in the address, I got all the patches files publicly,The original version v1.0 of my patch seems to contain all the files from my program,May I know how do i get rid of this problem?

Because I am trying to sell my program but do not want to share publicly the files, only person with my program is able to access the patches, which require the 'wyUpdate.exe' to launch from the folder my program resides.

May i know what is the correct way to protect my patches?

I couldn't find a solution but would putting a long name for my download server a help ?

I saw some encryption option but how exactly does it help in not exposing my download server directly?
