The way you exclude files (currently) is to not put them in wyBuild. If wyBuild doesn't know about them then they're excluded.

Can you add a Exclude Files from build feature.In a text box I could enter a list of files to exclude from build. This list would be available for all build version.
Sample files list:app.configmyapp.confmyapp.ver
